If I understandard you question correctly...
BOINC doesn't care about CPU core affinities, nor does PG (or other) application.
You can set how many cores each application uses but not which ones.
The way to go about this are Process Lasso and the like, where you can set what cores, how many for each apps.
It is good if you have dual-CPU system to make sure that one app doesn't bounce between those CPUs and slowing down.
This is an OS issue, not app settings.
